a large square tower rising from amid the ruins〜 →　分詞構文の意味上の主語は通常、主節と同じですが、この分詞構文は rising の主語として a large square tower がおかれています（独立分詞構文）。

私たちは午後に再び出航し、心地よい北風を受けながら、約15マイル南にあるストーンヘイブンの整然とした町の沖を通過した。その後まもなく、ダノター城の壮大な遺跡を通り過ぎたが、そこでは大きな角ばった砦が、崖の突端にある他の建物の遺跡の中に立っていた。

今回の課題文は、かなり構造が複雑です。こうした場合、主語＋述語のセットをまず把握すると、訳しやすくなります。

前から読んでいくと、主語＋動詞として we passed が見つかります。「私たちは通過した」ということです。目的語は直後にある the neat town of Stonehaven（「ストーンヘイブンの整然とした町」）ですね。

さらに、読み進めていくと、and soon afterwards the grand ruins of Dunnottar Castle と書いてあります。「そして、その後まもなく、ダノター城の壮大な遺跡」ということなので、the grand ruins of Dunnottar Castle も passed の目的語だとわかります。

複雑な構造の英文の読み取りのコツは、主語＋述語のセットを見つけることです。その後で、修飾語句の意味を加えていきましょう。
